Wanted for his alleged role in violence that followed a denied protest after Friday prayers, Beg had evaded capture despite a ₹15,000 reward.
Police, who had advance notice and deployed officers outside the court, were unable to intervene as he surrendered with legal aid.
He is also sought in a separate rioting case at Baradari police station.
Authorities plan to file non-bailable warrants against other fugitives, with potential reward hikes and property attachments if they remain at large.
The unrest, allegedly incited by IMC leaders under the guise of protest, led to clashes and lathi charges.
So far, multiple IMC leaders, including Khan and spokesperson Nafees, have been arrested.
